I have found that lost/delayed luggage was more of an issue going through
PR vs Miami.

Hmm, looks like Miami again. And some people say that PHL is a zoo airport

The only benefit of going through San Juan is the flight gets in STT one hour earlier. That is one more hour in paradise. Decisions....

San Juan has many more flights to STT than Miami so if there is a delay or some other problem you're assured to get to your destination a lot sooner. San Juan get's my vote. (Used STJ 2 of 4 times to STT)

We went via San Juan once with no problems. Our luggage made it, even though we had a short connection. People didn't exactly line up in an orderly fashion to get on the plane, but I just fiured they could go first if they wanted to--the less time sitting on the plane, the better for me.
I won't go through Miami any more after one bad experience. I was heading down to Key Largo for a week of diving, and the descent into Miami was so steep that my sinuses felt like they were going to explode! I didnt have any congestion, but it took a couple of days to clear up and I missed a day of diving. It was really annoying.
